Did you run the prepro after splitter on each tile? I use a script with a "for loop" for that. Splitter output must be set to xml.

I attach some test data. With this the prepro works perfectly.

Both riverbank and fairway are divided into segments. So the fairway polygons are not always smaller than the riverbank.

We were already thinking about a prepro that combines all the riverbank segments to one big polygon for each river. If fairway is always completely inside riverbank, one could use it as an inner multipolygon and cut out holes in the riverbank. But this was considered to be too complicated.
